I'd suggest you start by trying to clean the marks with warm soapy water and a scrubbing brush. That might remove some of the staining, and then you can move on to CLR Ready to Use 750ml Calcium Lime Rust Remover.
There's a good chance that the rust has penetrated the glazing on the tiles. If this is the case, then removal would likely not be possible. Give the above methods a shot, and let us know how you go.

One other product you can try is Glitz Green 2L Cleaning Vinegar in combination with an Aqua Systems 500ml Multi Purpose Trigger Spray Bottle. Fill the bottle with cleaning vinegar and generously spray it onto the rust spots. Let it soak for 10 minutes and use a Sabco Soft Grip Nail Brush to scrub the surface of the tile.
Wash off the area with hot water and repeat the process for stubborn stains.
