How to fix holes in garage roof leaking water?

Hi, there are two small (no more than 2mm) holes that are leaking water during heavy rain. It looks as though these were holes that were punched through from above that just isn't completely covered.

I would like to have some suggestion on easiest way to block off these holes.

Welcome to the Bunnings Workshop community. It's sensational to have you join us and thanks for sharing your question about your roof.

I propose plugging up the hole in your roof with a blind rivet. This is on the condition that you can safely reach this part with a standard ladder. Once you have covered the hole with a rivet. Place a moderately sized blob of Selleys 290ml Clear Storm Waterproof Gutter And Roof Sealant on top of the rivet making sure that it overflows past the rivet and onto the roof as well. This will seal the hole in your roof. 

But if you can't reach this area and can only access it from the bottom, use the tip of the sealant nozzle to squirt some silicone through the hole and onto the roof. Place a medium sized blob under the roof to serve as a plug for hole. Place a small piece of masking tape over the silicone making sure not to squeeze the silicone. The purpose of the masking tape is to hold the silicone in place and prevent it from drooping. When the silicone cures you can remove the masking tape.
