I would advise against filling these gaps for two reasons.
The first is that these gaps are there to allow for the expansion and contraction of the timber. If you were to fill the gaps between the decking boards, the filler would crack and fall out almost immediately.
The second is that, being a deck, it is likely exposed to the weather. If you were to fill these gaps, water would pool on the surface with nowhere to drain. This would cause the surface to degrade prematurely, and it could also contribute to the premature rot of the timber decking boards.
Unfortunately, gaps between decking boards are an unavoidable element of a deck.

Is the deck enclosed to the point of absolutely no water getting in?
If the deck is fully enclosed so that you are positive absolutely no water can get in, then you could cover it with 1220 x 915mm 5mm Masonite Underlay and then lay your choice of floor covering over the top.
Things like vinyl sheet flooring, laminate flooring and carpet tiles would then be good options.
