I have got a fly screen one of its hinge upper one pop rivet was used to fix the hinge to the door's frame and only i can see one pop rivet left may be other two fell down
Should I continue use pop rivet ? or metal screw will be better ?

It's great to see you've already received some helpful advice from @Noyade, @zillah. I'd agree that using pop-rivets would be best.
What it looks like has happened here is someone has attempted to drill out all the pop-rivets, and for some reason stopped when they got to the top one. The drilled-out rivets are still sitting in the holes of the door, so you'll need to drill them out or punch them into the door. You can even see where the last remaining pop rivet head have been drilled flat.

The used one hole out of there on hings and other two holes are not drilled
The one that drilled I used Zenith brand same specification as below but hole is big

Yes I will drill other two according to Noyade's advice : pop-rivets - 4.8mm.5mm drill bit for the holes.
With the big hole should I used bigger than 4.0 x 12.7mm ? Or should I ignore it ?

If you are drilling a bigger hole, I recommend using a larger rivet such as the Otter 4.8 x 12.7mm Open Aluminium Blind Rivets on the condition that it fits. I propose testing it first before committing to a larger rivet.
