i notice that the entry door (large and heavy) is starting to scrape the bottom of the sill. The hinges and screw look fine and the gaps isn't that different in the 3 hinges. I was thinking of sanding the bottom of the door back and use a longer screw for the top hinge. Any suggestions?

Both of your suggestions are good D.I.Y solutions. I propose retightening the screws of the hinges and if it feels like they are loose or are not anchoring properly, I suggest replacing them with slightly bigger and longer screws.
I suggest placing the sandpaper on the bottom of the door frame and pushing the door over the sandpaper several time to trim the bottom of the door. If it still catches repeat the process a few more times until you get a clear swing and it does not catch onto the frame.
